I was hesitant to throw this one out there, but yes, FFX-2. The main thing that needs to be done imo is Dressphere balance (FFX-2 had the most fun FF battle system I've played thus far). I loved Alchemist, but lategame I'd get one shot by everything, it was stupid.

LoD would require a lot more than just nerfing Defend, by which I mean removing the heal completely.
Therapy Ring would have to be changed completely, and balancing the additions would be pain.
That's aside from the very obvious rebalancing that has to be done to Kongol and Meru, Rose Storm and Psych Bomb X would need tweaks. Most bosses would have to be reworked from the ground up.There are far too many who are basically a Single-Target move, a multi-target move, and an elemental move. The only boss that I felt was in a good place was Ghost Squad, Lloyd, and Grand Scepter. The only problem being their main gimmick, wasn't that big of a deal considering how much more damage you do in regular form with additions.
Damage has to be cut by at least 25%, stat growth as well. Magic items should probably be nerfed as well. Basically, a lot of work for a game with no tools.

Additions are fairly well balanced (in term of damage/difficulties ratio and SP gains) but there's obvious exceptions (especially for UP/OP characters). I wouldn't reduce their damage if you can simply boost enemies' HP.
I'd also buff Dragoons as a whole while like you said nerfing the few magics that are too strong. Would also have to make sure the defensive capabilities of Sheena/Miranda aren't required to complete the game.

Miranda needs to die. I want my Dragoon Shana back. ;_;
Honestly, I never used Miranda after I got her. Hell, even before then I had Meru as my healer once I unlocked her Dragoon healing spell.

Meru is overall the better character but White Silver Dragoon is truly ridiculous. The issue with Therapy Ring is the existence of the Dragon Helm. +50% HP+10% HP healing per turn makes that character close to immortal to all damage types. Bandit Shoes fulfill the speed needs of any except Kongol fine IMO. The thing with additions is that they are unbalanced between characters by design. Kongol has few hits, high base, low multiplier, shitty m.atk, and shitty m.def...combined this makes him an awful character who has no redeeming qualities. Whereas Meru as his complete opposite is straight up Gamebreaking. There's also the issue of Haschel being basically Dart, except better, but I kind of like that as his flavor. Nerfing attack items and W.Silver D would really hurt Miranda/Shana and push her into true support tier but I'm okay with that seeing as how she was definitely up there with Meru as long as you had a stock of items.
There's actually a few additions in particular that could use a rework, most of the Low Multiplier-High SP are completely worthless since the High Multiplier still give plenty. Shit like Madness Hero could use some work, hard as fuck addition that does no damage and gives you SP. Although I suppose these could become useful if the D.Addition and D.Magic are buffed so that being in D.Form is actually desirable.

or
Additions with high damage and very low SP (or alternatively 0 SP) so you're forced into human, giving you better sustainability but no dragoon goodies (assuming the dragoons are buffed enough)

I like the idea behind the additions, however it may swing to the other end of the spectrum pretty easy where the High SPs become overly predominant. The only downside to Dragoon Form would become limited healing and the lack of guard if the damage is made better. Although, I guess I'm okay with that overall. It would certainly require a lot of tweaking.

I've seen private servers for some games where they give the players like 100X gold and exp (where is the fun in that?), but i've NEVER seen one that makes it harder!
Other than that i would have to say...
Legend of Dragoon
Final Fantasy 1 (its probably the easiest...) ( but i've never seen one if its out there)
Final Fantasy 12
Legend of Zelda Twilight Princess (things need to cost more money for one thing!)
Dark Alliance 1 or 2 (fun but was always too easy, even with highest difficulty because of all the potions you could have)
