Is there Contain materia and where?
Are there any materia left out or not needed for master materia?
Any changes to chocobo breeding?

Ribbons are dropped by Abyss in Extra Battle, while Contain is won from Gil Turtle (I think; if not then it's Variablis); talk to the NPC in navy blue standing nearby to get Materia after beating an Extra Battle boss for the first time.
I think the only disabled Materia are Long Range and some of the Plus Materia which are all Independent type and not part of any materia blending. You likely won't be able to create Master Summon though, due to the Summon Materia only being 1-Star. I was actually supposed to disable Materia blending altogether but I clean forgot about it.
Chocobo breeding is also the same; Vlak (the red dragon) now drops the Carob Nut instead of having it as a Steal, and I think you Morph for the Zeio Nut from Goblins. Besides that, it's identical.

The Crater save points don't have rank because they're a bit...odd, but the others in the locations should be working. Do all the options display correctly/does the button to enter the rank screen do nothing?

So it sounds like Rank isn't working because some of the keys have been remapped through either a glitch in-game or something else, maybe throwing off the script. I can't guess what the cause might be though, are you using any mods that improve controller support, etc? It might be worth a shot remapping your keys through the in-game Config menu or temporarily swapping over to a keyboard just to see if you can correct them to what they're supposed to be.
If that doesn't help, then I could set up a special work-around for you where a field script (maybe talking to an NPC) will warp you there or I could change one save point to use a different key maybe.
