I was just wondering if there would be any issue with applying this to an already started play through?
I've just started a new run (only up to Dali, so a few hours in) and my existing save is compatible and load up perfectly (playing on ePSXe on Android); the weapons have new skills, ability costs are altered, enemies in the world map around Dali seem to be hitting harder, etc. I'm not sure if the characters stats would have been altered though?
I guess I've only been going a few hours, so it wouldn't be a big deal to start again just to be sure, but I'd like to avoid it id anyone can confirm whether or not I'll still get the full experience of the mod?

I have yet to play Final Fantasy IX or this hack for it. But if anything, you may want to apply the mod from the start. If you do it midway through it might mess it up. Better off starting a new game with the mod.

No, it's not compatible, because character stats are set at the beginning of the game. You'd be playing a version that was not balanced stat-wise.
Really, it's a short walk to Dali. And the boss before it was pretty cool difficulty wise, so you're missing on something I'd say.

A big thing is the number of ability crystals each character has. It is a considerably smaller pool, making it so using crystals actually requires some thought. It's a huge part of the game.

Really looking forward to it, love this game to death and giving a fresh aspect of challenge will be great!
Any general quick tips from you guys who have played it through? I really don't play too that many games that are considered challenging.

Not much. If you've played FFIX already, try to remember the quirks of each battle. Check the equipment's strengths and weaknesses. Experiment. Hunt for the secrets that were in the original, they can be a big asset.
