And... only the bosses are modified? Randoms, equipment, spells, etc remain untouched?

Random enemies are untouched with the exception of some later Ancient Cave monsters. However, the bosses are really hard now and you should know your equipment very well in order to stand a chance.
The spells are untouched, however there are a few equipment changes.
Two items now have another elemental properties. The Dual Blade now has its very own element and the Sea Ring has a slightly different element so that it isn't bugged anymore. (Now he's really effective against sea monsters.)
Besides, some items now have other IP moves. This is just so that some of the dummied out IP moves are at least available once.

No offense.
I guess it would have been better if I played it on Retry mode, because while grinding was a solution after failing against a boss like ten times in a row, it was just making it less and less fun. I hoped to reach the Ancient Cave to have at least more diversity afterwards, but I couldn't reach it.

And yes, it's intended for Retry Mode. In the newer versions Retry Mode is even available right from the beginning. I think in Retry Mode they are only two situation where you have to grind for levels. The first time is the first Gades battle which is optional, anyway, and the second time is when Artea joins.
Therefore, I don't have intentions to change them.
Bosses on the other hand are very special encounters which should challenge the player and give them a unique feeling and therefore be special and memorable.

I've had a few friends (besides the related ones that played along with me when I was kid) that enjoyed it as much but they were few. I feel like Lufia 2 is an extremely underrated game, although, it could be because of my literally best memories resides within it.
I've replayed it not much recently (a few years ago) and didn't go through all the sidequests, didn't really play it much but I don't feel like it had that need. I had a pretty hard time with some bosses (not with the caves, though) even without a need for rebalance, and seriously, the game is much more well-known because of its awesome puzzles. It might be because I didn't know much, I never got through ancient cave without savestates (I did get through all of it with savestates but as I was cheating, lufiagod felt I wasn't worthy and I couldn't beat the slime in the proposed time, so I had to cheat again and beat myself. I didn't felt really rewarded, but it was more for the sake of curiosity) and I felt it was a good game overall.
I still want to encourage you, and I hoped this had more fans and responses. I don't know if this mod is relatively new, but it deserves much, much more loving, for sure.

Well, the very first version was released somewhen in 2008 so it's not that new. And there was already quite some feedback at GameFAQs and Lufia World, so it's not so overseen as it may look.
