Still. You really have to go out of your way to cause this problem. Perhaps you tried to hide Epoch from Dalton or forgot about the sealed goodies in 2300 AD until you were high up Mt. Woe.
Unfortunately, I can't help you with hacking around this. I hope you're able to find a solution.

I enjoyed being able to make him a one-man killing machine without making him overpowered, since his lack of Dual Techs really matters in this hack. And Dark Bomb being his best damage is a lot more interesting than just getting everything from Dark Matter.

One of the things that really stuck out for me from Vanilla that no one has really made the effort to change (even if the sequel leaked version did change a few character skills).
1. Develop a set of double techs with every character + Magus. It was annoying having no double techs at all to work with this guy and there is real potential for some new twists with all the characters.
2. Why does every triple tech except the Coloured Rocks require Chrono?
This would be a huge opportunity for anyone doing a mod to develop triple techs for every combination of characters.
chance for originality!

Chance for originality for you then! Why give it to someone else?!
But yeah. Take a look around and you'll see that we don't take requests. We take a game we love and mod it. Otherwise, most of us wouldn't have even started to learn assembly, hex or whatever we work with.
In terms of modding games, if you have an idea, make it happen yourself, or it will most likely die there, as an idea.

Though to actually address the ideas themselves: I like that Magus doesn't get dual techs. It gives him a unique weakness that other characters don't have, and in my hack, I suped up his single and triple techs. This means that whenever you can get away with having all 3 of your characters attack or, alternately, when you can only get away with attacking with 1 character, Magus performs well. But when you have 1 healer and 2 attackers, Magus tends to not stack up.
For the non-Crono triples: basically Crono is a part of most of the game's triples because he is forced into your party for 80% of the game. And conversely, Magus is only in your party for a small section of the game (and only if you choose to recruit him), so the designers probably did their own cost/benefit analysis (in actual money terms, in this case) and probably decided it wasn't worth coding and spriting the animations for a bunch of duals and triples that wouldn't see much use in a typical play through.
But yeah, these aren't the kind of additions I would be adding to a CT hack myself.

Very few of us knew a whit about modding before we started, so that argument holds no water. >.>

I have played a lot of RPGs, I would rather powerlevel grind than play a game too easy.

This Omnicrone hits me for 180, I have 148 hp only and I cant seem to dish out enough damage to kill him before he hits me? This is the prison escape sequence of the game. I'm not sure what to do here

I think that one of the problems of the original one is that fall to way in the easy side, no that so like FFVII and other games, and the mod improves that .
Is a intersting and well designed challengue, with new IA's, variety, polished balanced, etc, etc. The only problem is that the GIGA MUTANT is in a pseudo main quest, but its a trully fun battle, the hardest in the game.
If i have to add a little more if its possible to modify the difficulty in the new game+, as a lot people think thats less interesting for that, but it makes the game easyer too, for the completionists. Maybe with only % o like that of enemies power increment. A other thing is the running cap, it will be better if it its turned off in the new game+, as you dont have to level up and, etc.
I really fell addicted to this version of the game,l althought it can be too much harder for a standard newbie player sometimes and i dont think is if its recomendable for they, but its fair too, and it dont need to overlevel hours and hours.
