In version 8, I don't know of a way to get a 2nd masterball. Having said that, I don't want to fall victim to the "too awesome to use" effect. What pokemon would you recommend skipping the hassle and just using the "Gotcha" button?

Use the Master Ball on the rare pokemon that rarely appears in the Forest Maze. Trust me, it'll save you some time and sanity as well.

Does it have unlimited uses? Are any of the other pokemon harder to catch?

You can only use the Master Ball one time, but trust me, that pokemon will be the best thing you can get so far. I think there's a way to get just another Master Ball by defeating someone in particular, or maybe not, I'm not entirely sure.

I'm sorry. I meant is the pokemon unlimited uses? And is it that much harder to catch than all the others?

In version 8, Celebi is the only pokemon that is directly used as an item, and there's no limit to the use.
